Prophets consciousness seemed to be stored in the suit. After interfacing with Alcatraz, Alcatraz was controlling the suit. From what I gathered by the end of Crysis 2 so much damage had been done to Alcatraz's body that he was essentially a corpse and the suit became the wearer.
